Deleting a Facebook account isn't that straight-forward, same to deleting its inbox messages. The "X" icon besides a message does not mean to delete, but simply to move it into archive. This archive will eventually reappear when you have a conversation with that person again.
To permanently have inbox messages vanish, navigate to Facebook message tab, then select on each conversation. From there, you will see the option in the "Actions" button. Delete them!
While for old message in archive, scroll down to the most bottom of message page,select "Archived" and perform the same steps shown above.
